From the conversations we had with Johnson in the beginning of the game, amd I always believed he - and like some of the other Templars like Pitcairn and Haytham - had good intentions, just used violent methods, which of course prompted canon!Connor to kill him.
In this story, it was because of Connor's beliefs and progress that Johnson decided to recruit natives, both out of his compassion towards their tribes and desire to keep the land safe and in Templar hands.
