Altair or Ezio is tortured for information by the Templars. It's brutal and horrifying but no disfigurement/dismembering please. Of course, neither Altair nor Ezio would break so it goes on for a long time - days, weeks of isolation, sleep-deprivation, starvation etc alternated with brutal torture.
Normally whoever's running the Animus, whether it's Vidic at Abstergo or the modern-day Assassin kids would pull the subject out of such a horrifically painful memory and skip him ahead - otherwise the subject could have all kinds of problems synchronising in future. Even Vidic would know this is not a good idea.
Problem is, this memory contains essential information (maybe one of the torturers says something important or there's some detail of the surroundings) and they don't know when this will be revealed. So there's no way to get the info except for the subject to fully experience the whole thing. So in he goes.
Cue repeated desynchs as the subject struggles to remain in the memory and his body rejects it. He has to somehow find a way to achieve mind-over-matter to stay synched. Angst, nightmares, Skinner-rat like physiological panic reactions to being strapped in the animus; h/c, etc etc.
Maybe this is what drove 16 nutty as a fruit bar? Maybe Desmond decides to man-up and says "if my ancestor could endure this without breaking, I can too" and wants to get it over with and insists on being left in the animus without taking a break, and Shaun finally respects him and stops making wisecracks at his expense... whatever...
Also, I really want to see the subject admiring his ancestor for his endurance and courage and thinking "wow, I wonder if I would be able to resist so well in that situation", and then finding out - actually, I am doing just that by remaining in the memory.
The torture could involve anything except, as I said, no dismembering or serious disfigurement. Points for historically accurate torture devices of your chosen timeframe, but this is not essential.
