I just got through playing AC3 for the billionth time, and when the end came I thought about the other option.
Desmond said there was no hope in letting the world burn, but that's not true. In every new beginning there is hope. While if he gives in to Juno he will lose his life and leave his father, friends, and the rest of the world to try and fight off this power hungry, omnipotent being and more than possibly lose. But if he chooses to deny Juno, now that he's been shown what will happen, he knows the human race will continue on and his loved ones will survive, and that they will be free.
He didn't go into that chamber to try and destroy conflict. No matter what anyone does, there will always be those who squabble over power. Those who twist words to serve their purposes. What matters to an Assassin is having the freedom to make that choice.

If the world must burn to protect the world from Juno--to protect freedom, then so be it. Desmond and the gang ride out the catastrophe in the chamber.
